Proteomics

We are experts in mass spectrometry-based proteomics approaches and give you access to our know-how and to the latest state-of-the art equipment. We help investigators to solve research questions using mass spectrometry for the analysis of amino acids, biomolecules, proteomes and protein modifications.

external pageProteome Identification and Quantification

We support proteomics projects from initiation to final data analysis. This includes project discussions, sample preparation, mass spectrometry, and bioinformatics analyses. Here are some examples:

  • Identify proteins in simple or complex mixtures (incl. gel bands)
  • Quantify relative protein abundances (label-free, chemical, and metabolic labeling)
  • Discover biomarkers in body fluids, tissues, and FFPE samples
  • Low-input proteomics
  • Quantify protein targets (inquire about commercially available protein/pathways panels)
  • Analyse post-translational modifications (incl. phosphorylation)
  • Identify protein N-termini of the whole proteome

external pageInteraction Proteomics

Our interaction proteomics packages include project discussion, mass spectrometry and bioinformatics analyses. Protein interaction partners can be identified and quantified by:

  • Affinity purification mass spectrometry (AP-MS)
  • Proximity labeling (BioID, TurboID, APEX)

external pageCharacterization of purified biomolecules

We combine mass determination and proteomics approaches for the characterization of purified biomolecules. Examples include:

  • Determine the molecular weight of intact proteins (incl. antibodies)
  • Confirm the identify of a protein
  • Analyse protein-metal complexes
  • Characterize protein disulfide bridges and N-termini
  • Identify protein post-translational modifications
  • Characterize oligonucleotides

external pageAmino acid analysis

Our amino acid analysis workflows are very robust and versatile. Here are some examples:

  • Quantify the absolute amounts of purified proteins
  • Identify the amino acid composition of purified proteins
  • Profile free amino acids in body fluids (i.e., urine, plasma), in culture media, or intracellular
  • Quantify unnatural and D/L amino acids

external pageGlycan / glycoprotein analysis

We support glycan and glycoprotein analysis workflows, from project discussion to mass spectrometry and data analysis. Examples of applications include:

  • Identify glycoprotein candidates
  • Identify N-glycosylation sites
  • Analyse glycopeptides (site-specific glycosylation)
  • Characterize released N-/O-linked glycans

Proteome Informatics

We offer established and custom data analysis for all our workflows, and we develop and maintain software solutions available through comprehensive code archives as CRAN and Bioconductor.

external pageUser Lab

Motivated UZH/ETH researchers willing to deepen their proteomics knowledge by performing sample processing, LC-MS measurements, and data analyses on their own can come as user to the FGCZ. The user lab focuses on long-term projects or non-standard proteomics workflows. After a training, you will be able to access our LC-MS instruments, analytical equipment, and software infrastructure.
